Rulings
Players A and B sit down for a match, using A's board, which has all the
usual equipment, including a cube. Before the match starts, B pulls a
cube from his pocket and sets it on top of the cube at the board. Later,
B doubles by using his cube (the one he placed). A says that B must use
the cube that was with the board; B claims that any cube will do.

Silliness abounds. Why have A and B started play with 2 cubes stacked on
the board? People don't talk anymore?
3.2 PREFERENCES. If necessary, the backgammon board, direction of
play, choice of checker color and seat location shall be decided by
roll of the dice prior to the commencement of play.
I read 'backgammon board' to include board, checkers, cube, and (subject
to Rule 3.1) dice cups and dice.
For some reason, A and B did not decide on which cube to use prior to
the commencement of play.

I'd ask A and B if they can agree on which doubling cube to use. If they
agree, I direct them to remove the other cube from the board, and if
they can't agree, they can roll for it. And I remind them that in the
future they need to decide on which equipment they will use before the
match starts, per Rule 3.2.
The double stands, of course.
